One of the cheapest and most personal options is to use the new service of AirBnB, which is a listing of people who are offering rooms in their house to rent out as a sort of Bed and Breakfast (many of them include breakfast). If you stay at a location near to Hotel Nikko, you could walk there to catch the shuttle to the conference. Otherwise you will need to arrange your own transportation to the conference site. Google Maps can be used to calculate the most convenient public transportation from the place you are staying and Mission Bay.

Parking in San Francisco is always one of the biggest challenges when visiting. There are paid parking structures at Mission Bay (the site for the conference). Most hotels do have onsite parking, though offered at somewhat challenging rates. The hotels listed above all have parking garages located close by, where you might find more affordable parking options.
