The UCSF Helen Diller Family Comprehensive Cancer Center Genome Analysis Core provides services and equipment specializing in genome analysis downstream of RNA and DNA isolation. We specialize in mid-to high-throughput quantitative PCR, SNP, and epigenetic analyses using a variety of state-of-the-art platforms.

Now available at the Cancer Center Genome Core, a DNA fingerprinting/Sample ID panel from Sequenom. Good for next gen sequencing sample tracking and GWAS studies, the panel has SNPs that span both Illumina's Human Oni1-Quad v1.0 & Affy Genome-wide Human SNP Array 6.0.

  • 45 highly informative SNPs across European, Asian, and African populations identified by the SNPforID consortium
  • 3 sex chromosome markers for gender matching
  • 4 DNA quality assessment assays to determine number of amplifiable template copies (1-3,000 genomic equivalents/ul) -Requires <20 ng DNA

AND we’re pleased to announce we have the following instruments currently available on a trial basis through December 2012, and possibly beyond. All are ready for projects starting in August.

Next Gen Sequencing:
Ion Torrent (Life Technologies)
Although we can help you run whatever libraries are appropriate for the instrument, we are currently focusing on Ion Ampliseq Cancer Panels (e.g. 46 critical oncogenes with 739 COSMIC mutations).

High Throughput Real Time PCR:
OpenArray Real Time PCR System (Life Technologies)
High throughput Real-Time PCR in 33nl reactions using Taqman Chemistry. For Gene Expression, SNP genotyping, full miRNA panels, targeted pathways, custom designs, and digital PCR.

SmartChip Real Time PCR System (Wafergen)
High throughput Real-Time PCR in 100 nl reactions using open format assay choice. For Gene Expression, SNP genotyping, and a variety of custom designs.
